OK, its been a couple of years since I did mine and I'm not at the boat, so here goes:
You need to take the alternator output wires and wire them to an isolator. This device automatically switches the alternator output to the bank that needs the charge. The isolator outputs are then hooked to the batteries. I also have a fuse block mounted as protection leading back to the battery banks which is more than likely overkill but they give me peace of mind. So following the circuit, its alternator output to isolator, isolator output to battery banks. I have 2 banks of 2 optima 34 deep cell batteries and 2 75 amp alternators, I never run out of power with my system. Just make sure that the isolator you get is rated for the alternator amperage or you will run into trouble.
Good luck with the install. One last thing, make sure your inverter has lots of air flow to cool it as they can get hot and that the supply wires from the batteries are at least 6 AWG (for short runs) or 4 AWG for longer runs as the wires can also get warm

I have an Onan Genset that is garbage in my 72' 32' there is no exhaust and the set only runs for about 15 minutes. I was told by the surveyor it was not standard equipment. My question is I have 2 block of deep cells just for startin the motors, then a block for the house batteries. I hooked up a 5000w inverter to run the microwave/fridge/tv/little space heater when needed. I have a battery charger that runs on 110v when on shorepower, with the inverter running the fridge while off shore and maybe tv and heat some food the house batteries will last aprox 6 hrs before they need a recharge. is there a way to have the motors re-charge the house battery? I know they re-charge the block of 2 (used just for the motors)but need to know if the engines can charge ALL the batteries and how do I wire that up???

    thanks

YOU CAN ALSO USE A SOLINOID THAT WILL HOOK BOTH BANKS TOGETHER FOR CHARGING AND WITH THE KEY ON. IT WILL KEEP THEM ISOLATED WITH KEY OFF AND YOU CAN ADD A BUTTON FOR HOOKING THEM TOGETHER IF YOUR START BATT ARE DEAD ADD A DIODE AS A CHECK VALVE
